ほとんどない — with ある it becomes a statement about the amount itself — 時間じかんがほとんどない, 残のこりはほとんどない.

Without a negative ほとんど means "almost" and points the other way —
ほとんど終おわった says the work is nearly done.

めったに〜ない
めったに counts occasions, so it needs an event that could repeat (めったに来こない); ほとんど measures the quantity or the proportion and works on one-off states as well (ほとんど覚おぼえていない — a single memory, mostly gone), which is where めったに cannot follow it.
あまり〜ない
Same scale, different point on it — あまり〜ない leaves a modest amount standing (あまり食たべない still eats), while ほとんど〜ない rounds that remainder down to nothing.
全然〜ない
全然ぜんぜん〜ない claims a clean zero and leaves no room for exceptions; ほとんど〜ない deliberately keeps that room open, which is why a careful report prefers it and a complaint prefers 全然ぜんぜん.

全く〜ない
Only 全まったく denies the whole of it — ほとんど admits the small remainder it is rounding away, so the two are not interchangeable in a figure anyone might check.
